Merge function question on mortgage

I cannot figure out the merge function when related to transfers. My credit union posts the $2,000 mortgage amount due in my checking account and then our account pulls in money from our BMO Harris account to pay it. In my transactions, it looks like two payments. IN essence, the BMO Harris account is actually paying for the mortgage. In other words, there is no money coming out of my account. I can delete them but that's not a good practice. What do I do?
