The customer inv was paid viewing the payment transaction shows the amount was paid to the correct invoice, but the payment does not reflect on the account as paid

I'm not sure I understand your question. Did you record the payment to the wrong invoice? If the payment was imported from your bank connection, you'll have to attach it to that invoice yourself. You can do this by choosing "Payment for an Invoice in Wave" as a category, and then selecting the appropriate invoice.
