When someone pays by credit/debit card via wave built in payment method the transaction pops up under accounting with a wave fee also.
Then a few days later a strip payment gets imported as it comes into bank and I just delete them from transactions accounting page.
Is this a good method?

That's the best and simplest way to do it. We want to automate the process eventually to save you some work, but that's not quite ready yet. For now, the way you do it is perfect.
