Deleting invoices

I have deleted an invoice which was paid in full but we had a record of payment elsewhere, so didn't need this invoice. Will the payments have been deleted along with the invoice?

Deleting an invoice should delete your coinciding payment. I would always recommend reconciling your accounts on a monthly basis regardless though to be sure that all your transactions are accounted for in your bank statement.
